Anyway ignoring Eggman, robots, and generic monster of the week, I'm always hopeful to see some villain(s) in the Sonic game universe in the "furry" form variety, like some of the one's established in the Archie universe. (while on that note, Lighting Lynx a ninja now? WTF?) Unfortunately that ultimately isn't the case. Aside from Nack/Fang who's pretty much the equalvilant of dead as far as we're concerned, there hasn't really been any Sonic "furry" that we could classify as a "villain."
Before anyone says Shadow and Rouge, first I laugh at you. Second I ask you to please rethink that. It's pretty damn clear Shadow ain't a villain anymore as Sega and Archie have him stuck in this "anti hero wannabe but still mostly a hero at the end of the game" dead space. He hasn't done anything really portraying himself as "evil" since his plans to blow up the world with a giant LOLaser, and whether evil actions you may or may not have commited in his own game(which ultimately ended with Shadow being the hero). And whatever "mischieve" Rouge gets herself involved in has thus far proven irrelevant, for as long as she's working for the government ultimately she's a good guy(in the sense that government = good. G.U.N. are a bunch of douchbags in my opinion and always will be.)
In short, Shadow and Rouge are good guys, not bad guys.
And this pisses me off cause wasn't Shadow, you know, ADVERTISED to be the "EVIL" hedgehog? I'm dead serious. I still remember all the ads they ran in the US for Sonic Adventure 2 comparing the "good" hedgehog to the "EVIL" hedgehog. Wasn't that the whole point of giving him a black body? Wasn't that the whole point of making Rouge a bat, an animal infamously linked to many things that the Americans and English consider bad or evil? (bats are actually good luck in some parts of Asia though however) WTF happened? Shadow sounds more interesting when he's a straight up evil villain. Now you got him in this dumb "anti hero, mostly hero" position and it's like "meh." (Okay, maybe I'm lying on one of those. But you get the point I'm trying to make.)
Same issues with the Babylon Rogues. They started off great. But again they end up in the "friend zone" of Sonic and his little circle. These bird guys running around stealing stuff and generally making life a living hell for Sonic and co. would've been awesome. But no, Sonic needs more "anti hero mostly hero" "rivals" cause those are fucking cool.
Now while I do agree with all the "Eggman must be main villain" protestors out there, (if it's a choice between Eggman and generic monster of the week give me Eggman damn it!) I'm still one that thought how Knuckles messed with you in Sonic 3 was f***ing awesome. Obviously Knuckles can't be doing that anymore, but there's no reason why you can't make someone new to fill that role in amongst the dozen other new characters you create on a yearly basis. Hell just bring Fang back. We have like 2 dozen "heroes" and only one fat bastard for a villain, with an occasional visit from a robot copy and a generic monster of the week. I think you can fit in a "regular" villain somewhere in there, preferably of the "furry" variety. (No one shots like Pachamac and King Arthur, who was boring as hell) And if you're going to make an "evil" character, make sure they STAY evil.
